Designate US3 and the Everett Turnpike, from Burlington to Hooksett, as I-293, and redesignate the leftover bit of I-293 as I-193 (or just NH101).

I've seen a proposal (probably here) for a NSRL North Station roughly between the Green/Orange North Station and Haymarket. So you could still connect to North Station proper (albeit with kind of a long walk) but be closer to downtown at the other end.

An under-harbor tunnel connecting from South Station to the Eastern ROW was actually the original plan, it's why South Station is located where it is. Which doesn't mean it's a good idea now.

Whether or not any of these alignments were a good idea, it is undeniable that trying to travel east-west across northern New England is a huge pain in the ass.

If all goes to plan, one day you'll be able to ride from Lechmere all the way to Northampton. And from there to New Haven if you're feeling really adventurous.

I don't see how that could work. It's a narrow, dead-end street with residences right up to the sound wall; there's no place to put the stairs and elevators that would be needed to get over the commuter rail and outbound GLX tracks, unless you take part of 44 Granville Ave's large side yard.

I recall there were the old-school horizontally-oriented spider maps without the Old Colony lines still up in various places for literally decades after Old Colony service was restored. Big crowd at Ball Square this morning. Turned out nearly all of them were just there for the occasion and the platform was not particularly crowded.

MGH has been one of the biggest advocates for the Red-Blue Connector (RBC?). Their plans for their new building included a Blue Line headhouse, drawn up in conjunction with the MBTA.

As @Riverside mentioned, I did some work on this earlier this year, in this Google map. I basically threw up my hands at getting from GJ southbound towards Lechmere, but I did figure out how to do the GJ/GLX Union Square Branch split without modifying the McGrath Highway bridge.

The NJ River Line is otherwise freight-only, so freight runs at night and light rail during the day. This is absolutely not an option with a heavily-used commuter rail line.

I really hope that means they're putting in a crosswalk from the corner of Broadway and Rogers. Otherwise everyone will just jaywalk across the middle of the intersection rather than take the half-block detour to cross at a crosswalk.
