For all I know, you guys might have seen these long ago and I'm just late to the party. But this site, Radical Cartography, has some very interesting maps of Boston, along with NYC and many other maps related to transportation and the like. But there are several in particular which are very cool -
Map of the future T system. This does not reflect our reality in any way, just a fantasy map, but still nice eye candy.

And a "Squares vs. T" map. It charts every square in the metro, shows the pre-war trolley lines that connected them and compares it to modern day rail service. Something of an eye-opener.
