There's a building in Bulfinch Triangle that has a landscaped atrium like that...complete with a waterfall, from what I remember.

That's it! The ABP there has a nice "terrace" that opens into the courtyard. Kind of a relaxing, tranquil place.
 
Very much so. Great place to grab a bagel and read a book.
 
Mass General Hospital along Charles Street (adjacent to Storrow Drive) and near the corner of Blossom Street?
 
St. Germain near the Christian Science church?

I'm thinking somewhere closer to the Fenway area...

You can tell it isn't the South End or Back Bay because the doors are just about at ground level and the front yards are really small.
 
Does that mean that my guess is also wrong, along with any other similar guesses for other nearby streets in the Fenway?
